Your statement saying "You've got assassin's directly influencing history and we're to believe that the they just kinda kept out of the history books because of how 'good' they were yet, in-game, you're running around weapons out." implies differently then that.
Also you forget that it's all a simulation, not everything may be accurate to the actual events. Such things as: guard's patrols and people locations, as well as how the actual assassination happened may be different to how they came to pass in the simulation. Especially, as the 100% sync conditions has you killing people in various ways, sometimes in an instantly fatal or fashion that impairs vocals ,but some talk to you for a good minute afterward. We only glimpse these things through how accurately the animus constructs them ,which the animus is shown to be during 4 games very touchy at points. Just remember the old Assassin saying "Nothing is true, everything is permitted." As it may apply to the animus, just as much as any of the information the characters receive during the story.

However I've yet to run into any one who says "well you're missing a comma here, a period here and this should be a semi colon"
