Yes, the manga makes much more sense. It actually all ties in and is beginning to show how from the beginning the story was actually pre-planned, unlike the first anime. If we use your analogy, it's more like saying I like regular Hershey bars better than Hershey bars that replace the chocolate with some horrible tasting sugar free brand they threw together in the last minute.
